I know that there might has been discussions like this before, but... Why not to discuss again?
Harry Potter and the Sorcerer's Stone

The Sorting Hat
Why it's my favorite: They introduced Hogwarts in a beautiful way, with stunning Art Direction, remarkable soundtrack. Impeccable.
Harry Potter and the Chamber of Secrets

"Dobby is free!
Why it's my favorite: It's really heartwarming and it basically synthetizes the relationship between Harry and Dobby. Also, I love the line: "Never try to save my life again". Harry would never know that Dobby would save him again 5 years later.
Harry Potter and the Prisoner of Azkaban

Harry and Hermione help Sirius escape
Why it's my favorite: I love the whole mood of the scene, including the beautiful cinematography following a blue/gray palette. The acting is also great, especially from Gary Oldman.
Harry Potter and the Goblet of Fire

Voldemort Returns/Graveyard
Why it's my favorite: As much I dislike Goblet of Fire, the graveyard sequence is a standout, thankfully to Ralph Fiennes performance. Also I consider it to be the most disturbing sequence of all movies. At least, one thing Mike Newell did right.
Harry Potter and the Order of the Phoenix

Patronus Scene
Why it's my favorite: Order of the Phoenix has a lot of sequences I like. One of my favorites is the Thestral Flight, but I couldn't find on YT and I also find it really short. The patronus sequence, besides being my favorite spell, shows my favorite thing about Harry Potter: magic. Also, I liked the change in the script of Cho being responsible for giving them away.
Harry Potter and the Half-Blood Prince

The Climax
Why it's my favorite: Wow. There are so many beautiful sequences that it is really hard to choose. From an artistic point of view, it's my favorite movie and Bruno Delbonnel cinematography always leaves me speechless. I would say that I love the whole climax, from the cave to Dumbledore's death, through the end scene at the astronomy tower. I love it. For me, it's really hard to choose between Deathly Hallows Part 2 and Half-Blood Prince of which is my favorite movie. The best climax in the series for sure.
Harry Potter and the Deathly Hallows Part 1

The Opening
Why it's my favorite: Because it's simply the best opening of all movies. I love Scrimgeour speech, delivered by the amazing Bill Nighy, but without any doubts, the best thing about the opening is the added scene of Hermione erasing her parents memory. The best added scene to the whole series also. The soundtrack by Desplat is also a highlight. I just get chills of watching it again. A smart and remarkable opening.
Harry Potter and the Deathly Hallows Part 2

Protecting Hogwarts
Why it's my favorite: Maybe, my favorite scene from the whole saga. Words just can't describe how much I love it. It's just... perfect. A perfect scene.

Comments
Into the chamber of secrets: A well-directed scene, especially when Tom Riddle reveals that he is Voldemort, and the music makes it even more impactful. The action was fairly suspenseful and even included a jump moment, which all the films with the exception of PoA and DH2 feature.
Timeturner sequence, mainly the patronus charm and Sirius' conversation with Harry: Satisfying moment when Harry realizes that he was the one who sent away the dementors earlier and acts instantly. Sirius' love for his godson is believeable despite the short time devoted to it due to great lines and acting.
Maze scene, Voldemort's return, death of Cedric: More of a sequence than a scene. A psychological maze scene reminiscent of Kubrick's The Shining. Fantastically adapted by focusing on the maze's influenze on their mind rather than include all the scary creatures described in the book, which could have distracted from Harry's ultimate choice between saving Cedric or winning the tournament on his own. Kloves and Newell got what the book was about: Right vs easy choices concerning personal values. The graveyard scene is of course the highlight of the film. Cedric's death was shocking and impactful.
Voldemort/Dumbledore and possession scene:
Spectacular wizard show utilizing the 4 elements water, fire, dust and earth. Voldemort, sneaky as he is, possesses Harry in an extremely effective scene showing Harry' inner battle wherein he sees himself as Voldemort in the mirror. When his friends appear, he breaks the glass and figuratively overcomes his worries of becoming “bad”, which is what the film has been building up to. This is one of the most emotional scenes of the film and also one of the best scenes in the series. It is made even more awesome when you see it in perspective with the cliff jump in DH 2, which is a continuation and resolution to the ideas established here.
Slughorn handing over his memory: A reflective and mature scene with great acting and a moving fish story which the filmmakers added. Too bad Harry's reflections about being the chosen one was not set up earlier. That resulted in pay-off without set-up and as such diminished the impact of the turning point in him accepting his role as the chosen one, but it was nonetheless a nice little break from the unengaging scenes before it.
Obliviate montage: Sets the bleak and dark tone of the film, draws a connection between the trio in the sense that they all leave their home behind and mentally prepare for the journey ahead.
Snape's memories: Enough said.
Mirror of Erised - So simple, yet so touching.
Chamber of Secrets
The Basilisk Slaying - The effects are incredible, as is the score.
Prisoner of Azkaban
Entire Time Turner Sequence - I adore this scene: it does a fantastic job simplifying the time turner concept.
Goblet of Fire
The Resurrection of Lord Voldemort - Chilling scene, truly horrific. It's one of the darkest scenes in the series.
Order of the Phoenix
Ministry Battle - Fantastic, exhilarating and well directed.
Half-Blood Prince
Cave Scene - No need for an explanation. :P
Deathly Hallows: Part One
Tale of the Three Brothers - Emma Watson and her soothing voice, the impeccable animation, the creativity. Gah.
Godric's Hollow - It's such an emotional and warm sequence.
Deathly Hallows: Part Two
Gringotts - The effects are amazing and the art direction is fantastic.
Resurrection Stone - It's nearly verbatim to the book, and Daniel's acting is superb. I cry.
Mysterious thing time.
Not to influence your choice, Morse, but if I had to choose between these two scenes from DH2, I would have picked the dragon escape any day. For me, the resurrection stone scene was emotionally flat.
I LOOOOVVEE THIS SCENE because it shows how much he knew on riding a broom even though he was still learning, and showing up Draco, which I find a funny out of the movies. (couldnt find the scene)
COS - Meeting "The Weasleys"
This will forever be at the top of my favorite list, because we get to see the Weasleys for the first time, when I saw this the first time, i thought why every family cant be like this. The whole scene was perfect for me, seeing Arthur and Molly relationship made me so giddy because in the films they are so underrated than the books. But either way still my favorite scene.
POA - EXPECTO PATRONUM!!!!
I just love how the music stops and he says those two words. I remember seeing this back in elementary school and how everyone applauded when he did. Truly epic moment.
GOF - Harry vs Voldemort
I love how Harry stops hiding and just stands up to Voldy. You see him summon up this courage and take Voldy head on. I tear up everytime when his parents talk with him. Its a really emotional moment.
OOTP - Dumbledore vs Voldemort
Seeing these BAMFs battle was so freaking EPIC!!! Seeing what kind of power they truly have. SO EPIC!
HBP - The Burrow Attack
As much as everyone hates this scene, I love it, could've wrote it better, but I still love, it foreshadows the next two films which I never got before and it showed that Death Eaters are back in power and that the tide of evil has risen.
DH1 - OBLIVIATE
This scene makes me so emotional, its the beginning of the end, ALEXANDER MUTHAF**KIN DESPLAT for writing that beautiful piece. Brings a tear to my eye every time.
DH2 - Statues, Courtyard Apocalypse, The Prince's Tale and THE LAST 15 MINUTES OF THE MOVIE!!! (SORRY @Henrick)
Sorry guys but its so hard to choose. I loved the whole end of the movie even the Prince's tale which made me cry like a baby. Beautiful ending. Sound and visual effects on point.
Though for DH2 I wish I could say the whole movie
1. The Chessboard. The score and the scene is so suspenseful and was the only scene that actually terrified me as a kid.
2. The Duelling Club. First time we see some cool duelling. Plus Alan and Kenneth are hilarious.
3. Buckbeak's Flight.
4. The graveyard, because Ralph is awesome.
5. Umbridge's villainous breakdown. OR, if you want a scene that was IN the movie, her Inquisitorial montage.
6. Dumbledore's Farewell.
7. Harry and Hermione's dance
8. The Prince's Tale or the final battles.
